My guess (and I don't have my E version yet) would be that the .idt
file format may have been regularized in version E by explicit selection
of either a Latin or a Greek font in all titles (instead of treating
Latin titles as a kind of default). The TLG is very peculiar,
however, and unless you've checked every single title in every .idt
file, I wouldn't count on anything.
One difference between version E and version D is that E includes
updated versions of a number of authors, including some of those going
back to the earliest days of the TLG (I believe Aeschylus is updated,
for instance). Someone who has both disks might want to consider
running a script to do diffs on all the files in both (someone with
some spare cycles and free disk space, that is: the diffs could be
huge in some cases).
